I have finally (I believe) found and fixed the problem with GReader Notifier that clears the preferences.  I know it's been a long time coming and I appologize for not getting it done sooner, but it was a little hard to puzzle out.  You can upgrade using the following steps (requires R33 update):

1. Go to the Market application
2. Scroll down and touch My downloads
3. Scroll down and touch GReader Notifier
4. Touch the Update button
